Summary0000098: Strange things happen to slice displays with these NIfTI Files -- Slice display stops working.
Description
  1. Untar accompanying zip file
  2. Select 'Volumes' module
  3. Set 'Image Origin' to 'From File'
  4. Set 'Volume Name' to test.nii and press 'Apply'
  5. Set 'Volume Name' to test2.nii and press 'Apply'
  6. Set 'Volume Name' to FixedToMovingChecker.nii and press 'Apply'

Instead of a slice from the checkerboard image, the slice views display an image that appears to be test.nii and test2.nii superimposed.

  1. In first slice display, change the view from 'Axial' to 'Sagittal'

Slice display goes black. Slice location goes to zero. Moving slice slider, clicking on 'Adjust the Slice field of view', nothing brings back the slice display.

The tar file contains images used above, and a log of Slicer's error output.

For issues 1-6, this appears to be just the way this particular checkerboard volume appears in the default display mode.

Issue 7, on further research, appears to be due to the origin of the slice being reset to 0 when changing slice orientations. I'll fix that.

Hmmm. I load the same checkerboard image in brains2 and there's no slices in the checkerboard image that look like. Whenever you're at that center slice offset, it doesn't seem to be getting what's actually in the file.

I fixed the origin issue when changing orientations. Display should work now for issue 7.

Regarding BRAINS display, it may be showing you the nearest slice (e.g. 31 or 32) rather than a plane that goes exactly in the middle.
