I cannot reproduce this problem on smaller examples.

Marianna, the skin volume that you uploaded has skin label value everywhere inside the head which does not seem correct.
Also it has different dimensions, and spacing compare to brain atlas.

For the module to work both volumes should have the same dimensions.

Added dimensions check in ImageLabelCombine module. It reports error if images have different dimensions.
