Below is the output of running the self test on the brain atlas. I can confirm that at the end there is no hierarchy displayed in the Models module. It could be related to the error messages for some missing models:

Model_1035_left_limen_insulae.vtk' not found.
Model_2035_right_limen_insulae.vtk' not found.
Model_19_aqueduct.vtk' not found.

while the test was running it seemed as if the hierarchies and scene views were working as expected (although I probably wouldn't have noticed the missing objects).

This is a known issue with two of the atlas mrb files that appeared after the changes to the tree view wrt the hide from editors flag. The .mrml file has to be updated to toggle the flags of the models that are to be shown.

Just wanted to make a note here that loading this data, switching to the Models module, closing the scene and quitting Slicer causes some memory leaks:

New version of the BrainAtlas2012.mrb uploaded as a new revision of
http://slicer.kitware.com/midas3/download?items=10937
Nightly tests and GUI atlas tests should grab this now. Will contact Marianna to update the pubdb version.

Not quite, I encountered a scene view restore bug and a problem with the .mrb file that I was starting from and then also in the correct one (file paths wrong) and had to redo the hide from editor setting as well as tweaking the .mrml file by hand. I'm currently trying to determine if the scene view restore crash is reproducible with other scenes and if not what the lowest impact fix would be. See bug 0002557.

The scene view crash bug is fixed, the Brain Atlas tested via the Test Cases module and nightly tests shows models as expected now.
