I created a label map running the em segmenter full brain parcellation on the brain MRI sample data set. The label map has a custom LUT called spl brain atlas 2012 color file. Label values display correctly in terms of value name and color, when mousing over in the slice viewers. I then ran model maker with joint smoothing turned on. Cuneus on the label map is 1005 and has a magenta color. The model has the green color and name of the superior temporal lobe, which has the number 1001. Similarly, the model called middle temporal gyrus is the structure called opercular part of the left inferior frontal gyrus. And so on.
